I feel bad for Nyaan, she didn’t deserve to get yelled at by Machu
I know, right? Hopefully she gets an awkward apology now that Machu is talking with her again.
and I’m worried she’ll die or get left behind in space when Machu and Shuji go to Earth
Maybe. I don't think it'll happen though; it seems like Machu is intent on getting her involved in the plan. It's not like Machu and Shuji can just fly to earth in their mobile suits anyways, so there's no reason to assume seating is limited. It also seems like Nyaan is too important of a character to be split from the party at this point. She's in the ED and everything! Not even Shuji is in the ED! If she stayed behind while the other two went to earth I don't know how she'd get her screentime in.
